Cell Ranger is the pipeline that turns 10x Genomics sequencing output into a cell-by-gene count matrix. If your single-cell experiment ran on 10x hardware — and a large share of them do — this is the first software that touches your data, and its output is the input to everything downstream.

What it does

It handles demultiplexing, read alignment, barcode processing, UMI counting and cell calling, emitting matrices that Scanpy and Seurat read directly. Related pipelines in the family cover ATAC, multiome, immune profiling and spatial assays. A basic browser-based summary report ships with each run.

Strengths

  • Free, and the reference implementation for 10x data.
  • Handles the fiddly barcode and UMI logic correctly.
  • Output drops straight into Scanpy and Seurat.
  • Consistent, well-documented reports aid QC and troubleshooting.

Limitations

It is vendor software tied to one platform, and it is resource-hungry — substantial RAM and runtime per sample. The cell-calling step is a black box that can be wrong on low-quality or unusual samples, and accepting its filtered output uncritically is a common source of downstream confusion. Open alternatives such as STARsolo and Alevin are faster and worth knowing.
