CellProfiler, from the Broad Institute, builds quantitative image analysis pipelines without code. You assemble a sequence of modules — illumination correction, segmentation, measurement — and apply it identically across thousands of images, which is the only defensible way to run high-content screening.

What it does

The pipeline is the unit of work: configured once, saved, shared, and applied in batch. It measures hundreds of features per object — intensity, shape, texture, spatial relationships — producing the feature tables that morphological profiling and screening analysis depend on. It runs on clusters for genuinely large screens.

Strengths

  • Free and open source, from a group that uses it at scale.
  • No programming required, but fully reproducible and batchable.
  • Hundreds of quantitative features per object.
  • Pipelines are shareable, so a published method is genuinely reproducible.

Limitations

Segmentation of crowded or low-contrast images still requires patient parameter tuning, and classical methods are increasingly outperformed by learned approaches such as Cellpose, which many labs now use for the segmentation step before measuring in CellProfiler. The interface is dated and large runs need real compute.
